That will work, if you need a large quantity of a single colour. Your standard (320 count) pack of cut yarn contains 22 yards of acrylic 3- or 4-ply (bulky) rug yarn, and costs about a buck. Skeins are definitely cheaper, per yard, but the minimum quantity (a whole skein) may end up being much more than you need for some colours. Depending upon how many colours you need, and whether or not you have a use for the left over yarn, cut yarn may still end up being cheaper.
Since you'll know exactly how much you'll need of each colour (2.5" per knot), it should be easy to cost out both ways.
You'll also find that skeins of bulky acrylic don't come in as broad a colour selection as cut yarn. This may or may not matter, depending upon your design.
